In religion and theology authors seem to be fascinated with the word not.

The word not always appears at the top of any English text. It's a really common function word, like and or of.
Because of that, you'd expect it to be on the list of words omitted by checking "Omit common stopwords". The reason it's not is that the same stopword list is also used by many other features, including the translation ring in the Bible Word Study, which strips out certain stopwords that are just translation noise. However, it would not be a good thing if we showed the translation for a Greek word that means "not puffed-up" as "puffed-up" instead!
One improvement we're planning to the Concordance is the ability to specify your own stopword list. Then you can not see not if you do not want to see it.
