on both my iPad and iPhone, none of my highlighted verses are showing. The notes documents is in my documents section but when I go to those verses they aren't highlighted. Thoughts?
You probably have the note documents turned off in view settings ("Aa" icon).

Not necessarily - if you disable it in the visual filter menu on the desktop it syncs to the mobile apps
My iPad looses all Highlights with the book "Cry of the soul" by Allendar. I highlight something and it doesn't appear anywhere else. Also not at documents.logos.com. I created a New Note file to put the Highlights in. Nothing. It can Download Highlights from the PC though. It's only a one way Problem. Running iOS Logos 5.2.20001.I renamed the Notebook file but only lost all Highlights twice There is probably no way to recover those?

OK so I made the changes on my desktop but Everytime I start my app on either iPad or iPhone it constantly turns back to off. Thoughts?
