Started working with Logos 6 this morning after upgrading to Office 2016, and that is when the craziness started:
Logos 6 pretty much freaked out and crashed at every start-up if Word was already open. When I closed Word 2016, Logos 6 opened fine. When Logos was already open, I opened Word and it all but froze the computer even from CTRL+ALT+DEL. I had to do a cold restart.
Are you on Windows or Mac? I'm on Windows and tried to recreate your problem by opening Word 2016 first and then Logos. Everything worked fine. I was reading yesterday that Office 2016 for MAC was causing issues with El Captain. Microsoft is supposedly working with Apple to fix those issues.
Hmm, interesting. No, I am running Windows 10 (are you?). I did some updating while stuck in the house (we just had our 3rd baby) but hadn't run Logos and Word for the entire week. The only changes that occurred on my system happened are the updates to Logos and the upgrade to Word 2016 (and perhaps some automatic Windows updates I didn't notice).
I'll do a little more testing to see if I can get some more specifics.

Yes, I am on Windows 10.
Edit: I just installed Office 2016 yesterday.

It sounds as if you have probably already restarted your computer but if you haven't, sometimes that will fix whacky things.
I've just upgraded to Office 2016 on Windows 10, and don't have any of the problems you describe. I expect it's a coincidence. As others have said, if you upload your logs, we should be able to get to the bottom of what's causing the crash.

Me neither, I use Office 2016 and Logos on Window 10 constantly and with great success.

I wish we Mac users could say the same. Office 2016 for the Mac is very unstable causing all sorts of freeze ups and other problems in El Capitan. Microsoft has promised to fix it. Right now most of us are still using our copy of Office 2011 which still works OK.

Having tested the sequence you describe with Win 10 and Office 2016 I am not experiencing the problem you are describing. All is working well on my low-end i3 laptop. As Alabama suggests, please enable logging and post here.
What's new on Office 2016? Any better?
mike: What's new on Office 2016? Any better?
That would be a separate discussion from this thread, Mike.
Not strictly a Logos question, so Google for "Office 2016" for what's new. Much the same UI, with 2 more themes but Outlook has improved its presentation of folders.

There's a known problem with the latest Intel Broadwell chipsets and Office 2016. I spent a week figuring it out. You might need a BIOS update from your vendor. Mine was MSI. If your computer is a Broadwell (5th generation) icore, you may experience this problem.

Apparently it is restricted to the i5-5675C, the i7-5775C and i7-5700HQ processors; with no option but to replace the processor, or return the PC.
My system has begun to hang and freeze - and Office 2016 is misbehaving. Where do I see which processor? I have identified i7 - but nothing with 5**** ?

Believe those processor item numbers were for Windows machines.
It took me less than an hour to email MS and request a refund after purchasing Office 2016 for Mac. To me, it is a giant leap backward. Also, it is quite a bit less capable than the windows version. MS Office for Mac 2011 is still very functional.

Really? A hardware issue?
Steve:Really? A hardware issue?
Google for Office 2016 and Broadwell
The alternative is not to use Office 2016 i.e. revert to a previous version, but you can't do that on an Office 365 subscription.
