These files are showing as duplicates in 3. One appears to be a NIV file while the other shows to be the Nicene Fathers. Any ideas?

They are separate resources on the Logos FTP site so check that they are on your hard drive in D:\Libronix Books. Then you'll know if either of them was deleted.
I suspect corrupted/bad data in the resource cache, so you need to delete it using Solution 2 at http://www.logos.com/support/article/565 It will be restored when you restart L3.
