Application log files will go in the former directly; installer log files in the latter (because the former directory doesn't exist yet when installing). It's not ideal, but it allows Logos 7 to work with Controlled Folder Access ASAP.
We have an issue in our bug tracker to improve this; it's part of a bigger case around logging, e.g., see https://community.logos.com/forums/p/153104/932686.aspx#932686

And note that you will only get in this situation if you've explicitly turned Controlled Folder Access on, which (so far) is an extremely small number of customers (although that may grow if Microsoft promotes the feature heavily).

I'll ask the obvious: Why can't the former be created during installation?

I'll reply with the obvious: what if there is a failure to create that folder (e.g., user has insufficient permissions)? Where should that error be logged?
Of course there are ways around this, and there could be a standard logging folder that exists in a place the user can always write, etc. etc.. But that code doesn't exist yet, so it couldn't be used. As I said earlier, we have a case to reexamine this, at which point that code might be written.
