Did Logos remove the BHQ from the "Stuttgart Scholarly Editions"

Both Scholarly editions had the BHQ.

So, I own the Stuttgart collection (have for years), but I have no BHQ in my library. Shouldn't I have it, per the comments above?

Did you purchase the collection before BHQ was added to then removed from it?
You might be able to see from your order history what the collection contained at time of purchase, providing that FL made new bundles when resources were added to the collection.

That's one missing functionality pair that FL oddly doesn't support ... (a) knowing what you bought by collection/package and (b) remembering (for literally years) what FL still owes you.
I'm down to screen shots of carts, it's so silly.
Regarding Stuttgart, the issue was/is especially obnoxious, since at the time, there could be several packages, some changing, adding, disappearing. I remember Matthew, and the arguments ... ooops ... discussions.

I bought the SSE collection and I see that BHQ Genesis was added to my library and now in addition to all the individual volume listings I have one that is simply titled Biblia Hebraica Quinta which has them all (downloaded last Wednesday). However, the website still lists this resource as available for purchase: https://www.logos.com/product/166089/genesis. Yes my license is listed as permanent.

There’s some inconsistency at play.
For commentary series (which have nn vols in the title), FL seems to leave the prior bundle up (but non-purchasable), and creates a new productId/bundle with the added/deleted resources.
Perhaps they can’t do that in general, because it would slow down (searching) the store?
Anyway, it’s unfortunate that the burden is on the user to keep track of specifics.

Occasionally, I have good results finding collections/packages from years ago, using the wayback machine.
Since FL knows what we purchased, and when we purchased it, I hope they will eventually improve the library to include columns for order number, order date, etc.

My order history goes back to 2003, but searching for the text of SESB or Stuttgart doesn’t turn up anything in my purchases. And yet there they are, unlocked in logos for me.

So, when I search Logos for BHQ, it makes it look like you can buy the apparatus/notes separately, because it lists them as books with a price. However, you can't actually add them to your cart, and (more relevant to me), Genesis isn't listed there. I'm quite interested in acquiring the Genesis notes, but $49 seems like a high price for notes on a single volume when I already have the SESB.

I did. Genesis isn't actually listed among the volumes there.

Too bad you didn't pick it up on CP (really cheap) or pre-pub. I always try to get in on CP, beause of the discount, and you can always cancel when it hits pre-pub. No penalty for participating in the CP resource bidding.

Correct me if I'm wrong, but the original Quinta package in SESB was a specific list of included books, with the prophets being the last to complete 'the promise'. Genesis was/is new ground (separate).

I could be wrong, honestly, but IIRC the BHQ product was said to be an ongoing thing and more fascicles would be included in the purchase as and when available.

I am sorry, we have had different versions of the Stuttgart collection over the years. You have an early version that did not include the BHQ because we did not have it available yet.

Denise is correct. When we had to re-issue the BHQ, we gave it for free to those who had the previous version. This was done in installments because it took some time to complete the different sections one by one. So that promise was fulfilled.
Now we have moved on to offering sections like Genesis, which were never available before. These need to be purchased as they become available, because there are no customers that own a "previous version".
