Noticed today that this is happening with Greek. i have all the ignore settings checked.
Confirmed!
The διʼ vs δι problem (Jn 1:3) is caused by the Greek apostrophe (U+02BC) being considered a letter, and thus not being ignored by "Ignore marks"; this is possibly a bug, and I'll file a case.
The Ἦν problem (Jn 1:9) is caused by LOGOSNA27 encoding the accent incorrectly. This is a book bug (which I have reported).
Some other issues:
There's also the problem with the little red circles (whatever they are!) causing trouble in the BHS.
μετʼ and μετ᾽ (different type of apostrophe - this shouldn't show a difference even if ignore marks is OFF)
The incorrect apostrophe is a book bug (which has already been reported to ETD). (But Text Comparison could still ignore it sensibly, even if the book is using the wrong Unicode character.)
καθὼς γέγραπται ἐν νόμῳ κυρίου and καθὼς γέγραπται ἐν νόμῳ κυρίου (I can't see any difference here, but a TC of Luke 2 between AGNT and LDGNT shows it)
My Text Comparison shows that LDGNT puts this phrase in v22, while AGNT puts it in v23. I can't find any other GNT that includes this phrase in v22, so maybe it's an error in the placement of the verse number in this resource?
ἐξεπλάγησαν and ἐξεπλάγησαν (again I can't see a difference. Same passage, second version is NA27 or LGNTI. It's probably caused by the trailing footnote marker)

Sorry, that wasn't at all clear. If you do a text comparison of BHS using SESB 2.0 as a base, the first word of every verses is highlighted, with red circles being displayed. I presume this is due to how the verse numbers are added to the SESB text.
Whilst you're looking at this, compare the pointing of Genesis 1:8, 19 in AFAT/LexhamInt and the other BHS's. I'm not sure if that's a typo or not, nor what the text comparison tool should do about it, but I presume that's what the second red circle is indicating.

I can reproduce this; my guess (like yours) is that it's most likely to due with how the verse numbers are encoded without a space between them and the verse text.
Ge 1:8, 19 in BHS/WTM 4.2 (etc.) has a "Pe" at the end of the verse (I'm not sure what this signifies), but Text Comparison is incorrectly showing it as a difference at the beginning of the verse. I've filed a bug on this.
