So I have 3 distinct windows of Logos open. I want to close all the tabs and panes in one window while leaving the other 2 windows untouched. is there an easy way to do this apart from choosing "close all tabs" in each panel I have open on the window I wish to clear? Did that make any sense?

The only method (that I'm aware of) for closing all tabs in one pane while leaving the other panes untouched is right clicking one of the tabs and choosing "close all tabs" as you mention above. No hotkey is listed to the right of 'close all tabs", so I suspect that this is the only option by the current design.
