Is there a way to choose the elements within the catagory choices (i.e., which lexicons are shown, transliterations etc)? I found no info on the wiki's or videos.

For transliteration see Tools >> Program Settings.

Prioritization determines the order of resources that appear as lexicons or commentaries in Guides or context menus - see http://wiki.logos.com/Prioritizing.  It doesn't apply to all categories/sections of a Guide, so ask about specific items that I haven't mentioned.

Yes, but different sections have different levels of control.

Most sections of the guides are affected by prioritisation. The first resources listed will be those that have highest priority.

Some sections (e.g. Grammars), can be limited to certain collections. Hover over the dividing title bar for that section, and you should see a settings link on the right hand side. That allows you to choose which collection is used for that section. If you don't want to change the collection each time, you can create a custom guide.
