I cannot get the new update to run. I get an error message "object already exists" I tried to run the update as Administrator but no luck.

I don't fully understand this. However:-
If it exists, delete the folder C:\Windows\Installer to Recycle Bin (so it can be recovered). Then try updating again from this link and upload the install logs if it fails again.

I have a logossetup.log dated 8/21/14 (after the problematic Windows update, which I got on 8/15/14), that shows no errors. Looks like it was installing 5.2.2.1512 - my current version of Logos (from the previous beta, I assume). There are no errors in that log, and the log ends with a return code of 0.
Looking at my current logs since then, there are no errors that look like they have anything to do with this problem. (There is only one error in my current Logos.log: "NotificationsViewModel Error wanted to read 8 bytes, but got 0" with no other errors or warnings on that thread. The LogosError.log only shows several consecutive errors connecting to the Logos servers - all on 2014-08-28 between 07:31 and 07:38 - which may have been a wi-fi issue on my end).
So, is it really a problem, once Logos is installed? Or is this a problem that may affect some users and not others (for whatever unknown reasons there might be)?

Ideally, yes, we would have an installer that works in the presence of the latest Windows updates. However, we haven't had time to diagnose and understand the issue, and prepare a revised update. So, right now, the only workaround is to uninstall the Windows update. When we have a different workaround, we'll let you know.
