At first I though it was topic tags with more than one word - "Fruit of the Spirit", "Second Adam"

But even some single words given a tag don't appear - "Incarnation",

The there are some that are worded differently, for example "Jesus' Humanity" in Sermons whereas its "Humanity of Jesus" in Topic Guide. Therefore the Sermon is missed in the Topic Search.

Then there are Sermons that appear in Topic Guide because of the word is in the Sermon title even though there is no tag in Sermon Topics, like "Resurrection".

So I am confused about how to tag my Sermons so that they will be useful in the Guides as there is a disconnect between the Sermons and the Guides (Topic Guide and Sermon Starter Guide).

This appears to be a very important finding. I'm not at my computer so I can't explore this difficulty for myself. But, please consider making a feature request in FeedBear and referencing this thread.

I do have access to the Web app. Using the Topical Sermon Preparation Guide, I was able to see that all but one of your mentioned topics appear in the dropdown list for autocompletion. Therefore, I would suggest that you utilize this tool to determine the "Logos language" (I think they refer to it as the LCV, not sure) used to tag your sermons. The term that FL needs to address as you have found is the "Second Adam," also the "Son of Man" fails to bring up suggestions.

Ok. Ignore my previous post. I didn't have access to the information I needed to compose an accurate answer. The Topic Guide and the Sermon Starter Guide don't speak the same language. The Topic Guide recognizes, well you guessed it, topics. The Sermon Starter Guide is built with Preaching Themes or Themes for short and Bible passages. And actually you cannot "tag" the Sermon Starter Guide. So, they don't play well together.

Now, the Sermon Builder is the tool you want. It can actually be tagged with genuine topics that will lend itself to populating the Topic Guide. They speak the same language if you will. So, however you choose to approach composing a sermon, if you want the sermon to populate in the Guides you must eventually put it in Sermon Builder format. I think this information is reliable.

Thank you Beloved for answering.

The Sermon Manager and Sermon Builder are the same documents and I am using the self-populating topic tags (as you cannot add your own).

Why some sermons appear in the Guides and others do not, I hope that others may provide clarity. I think at its most basic level I will have to use search within the Sermon Manager and do another search within the Guides. But I would have expected that any search would  work across all aspects of the software.

Preaching Themes as I believe are used by the Sermon Manager is a rather small set of topics that work with the Sermon Guide. The Topic Guide is intended for use with topics - a much more diverse set of topics.

Preaching Themes are documented in Husser, Lydia. Preaching Themes: Dataset Documentation. Bellingham, WA: Faithlife, 2016. which should be in your library. I don't believe Topics are documented.
