it maybe a Mac problem, I have not tried it on a pc yet.
We have reproduced this problem on Mac and have filed a bug report.
This issue should be fixed when Logos Bible Software 5.1, which is currently in beta testing, ships to the stable channel.

This issue will be fixed for 5.1 Beta 2 for beta users, and in general when 5.1 ships to the stable channel. The fix affects the actual color of the text. It does not affect the behavior of inactive notes shading the 'Content' text grey when in Compact view.
This looks even worse in L5, with its larger spacing:
This issue will be fixed in 5.1 Beta 2 for beta users, and in general when 5.1 ships to the stable channel. It should be noted that the 'border' lines are applied differently than 'margin' lines. If you apply a highlight using a 'border' line to a single word in the middle

The case for this issue has been resolved as by design. We intentionally keep all versions of named layouts in case someone inadvertently updated the layout or wants to go back to a previous version. Most of these should be fixed in 5.1 Beta 1. There are three book that have tagging issues that still need to be fixed: Vine’s Complete Expository Dictionary Topic Finder Vine’s Complete Expository Dictionary of Old and New Testament Words Collins Thesaurus of the Bible

*IMPORTANT:* When 5.1 Beta 1 is released, Logos 5 will be utilizing the new Rich Text Editor. Due to these changes, the Beta Testing Warnings are especially important to consider, especially those regarding possible loss of functionality and data loss: http://community.logos.com/forums/t/52967.aspx

5.0b Service Release 1 (5.0.2.0727) is available for download. If you have automatic updates turned on, 5.0b SR-1 will be downloaded automatically the next time your system checks for updates. To install it right away, enter the Update Now command. If you encounter problems with the auto update, download SR-1 using the appropriate link: Mac Windows

There is an existing case for this issue. I will update the case with a link to this thread.
Should close all close the home page?
No. The 'close all' command will close all open panels. The home page isn't considered a 'panel', per se, so that command will not affect its closed/opened state.
