From what I understand, when a note is added to a reference the note icon is placed in the same place that Logos navigates to for that reference. For instance, if in the ESV I enter the reference "John 1:1" the resource will navigate to the pericope heading just before the actual verse content of John 1:1. The note icon is placed at this navigation
