In WBC on 2Co 4:7... I find boxes instead of text in a transcription of Hebrew. Is it just a problem of my settings?

Yes, it is a font problem. Do a search on the forum on fonts to see what people find works (and doesn't)
It may be a font issue or a coding issue. I think Logos should check this out since with the Logos default font these boxes show up. With that font we should expect to be able to read our texts without searching for a font that displays each one correctly. So I hope Logos will look into this.
Are you running Win XP? There has been (and i still) font issues in XP. If you run XP there is a way to get rid of some of the problems. Bradley had a tip here:

Running XP I've followed Bradleys tip in december but I too have this boxes in WBC. Hope they will fix it!!!

I have the same problem reported by Markus. I am running on Windows 7 (64bits), and used only Logos default fonts.

I have the problem also. Just for the record, I run Windows 7 64 bit version.
This is a typo in the book; I have reported it.
If it's just a typo you should report some more of the same kind. The boxes are spread all over the commentary. I guess it occurs as a replacement for the Hebrew Shewa.
