Thanks for highlighting this, @MJ. Smith. Since the files are built from the same source, it's harder than you might expect to fix this issue. I have a few potential solutions I'll be trying to see if we can sort this out.

Printing out highlighted work
I have gone through and highlighted the book of 1 John. Is there a way to print it out showing ALL the highlighting features? When I tried, only the text I changed the color on showed, none of the highlight colors or boxes.
