I want to be able to auto-open Logos when I boot my Mac and allow it to load, update, re-index, download, whatever in the background, minimized before I need it. Today, I can't do that because it opens full screen no matter what.
I'm not sure what the demand for that would be?
For me, its own workspace ('spaces') while I continue on other workspaces.
That is fine that you use spaces in that way, but others don't. And what possible harm would there be in having such possible? It helps get the app ready before I need it and most other apps work this way and can be opened in a minimized fashion.
Not sure I understand, can't you just open it and then minimize it and do whatever else you were doing while it re-indexes?
I use the app Autostarter to launch all the apps I'm likely to use so they can do all their startup routines before I want use them. Simple.

I'd like to see more flexibility when it comes to being able to make your own slides. I'd like to use a quote from a person and have their picture, like many other slides I've seen, but don't have the ability to make/upload something. Is there a way we could make it more user friendly?
Consider adding s pen note taking support for users of the Logos app that have Samsung or really any note taking stylus for there phones or tablets.
It would be nice to have a narrate option for the CSB, just as it is in the ESV version. I own the audio bible am not able to use it to read along with the text. It opens in a separate window, with a very minimalistic table of contents. Maybe I am being too picky but doesn't it kind of defeat the purpose of an audio bible…
The copy verse styled feature is awesome. I wish there was a shortcut so I didn't have to use my mouse. I often copy and past to Pages and this would help me get if pasted in a format I prefer.
