I have noticed that when doing a basic search with abreviated versus that Logos does not automatically fill them in in full.

I am not sure what you mean by this. Could you give a specific example of what is happening and what you'd like?

For example when typing in 1 pet 5 6 In the "Basic Search" part of the Search Panel, after selecting "enter" the results are displayed but the verse reference remains the same instead of Upgrading to 1 Peter 5:6..
Gotcha. It does that when you type a reference in a Bible, but not in the Search Panel. There is no work-around that I know of.

If you add one more character to 1 pet 5.6 the basic search will understand and parse it as a reference.
