Woo-hoo! Got the new Apple iOS 5.01 update last night OTA. They have

Graham, I updated my Iphone from my MaC (which took over an hour) and it preserved my books, I did my Ipad OTA and only took about 15 minutes and my books were preserved...
I thought someone should try it!
I have just upgraded my Ipad2 from 5.0 to 5.0.1 through iTunes on my Windows PC.
It all seemed to go well, taking just over 15 minutes, and my Logos downloaded books were preserved.
I do have a lot of free space - 25GB - which may be a factor.
So, at least in some scenarios, upgrading from 5.0 to 5.0.1 through a Windows PC preserves downloaded books.

Updated both iPhone and iPad 2 via OTA to iOS 5.0.1.
Currently re-downloading all the books that I need, and will test whether iOS will automatically delete all the books whenever it's running low on storage space. Will report back later today.
Update:
Nope, iOS still delete all the downloaded books whenever storage space is limited. After downloaded all the books that I need, I got 1GB left. Then I tried to install several big apps such as GarageBand, and some medical apps. And sure enough, I can see that Logos icon dimmed, the Logos' title briefly changed to "Cleaning" indicating that iOS was deleting ALL the books that I downloaded earlier. After apps installation is done, I got 1.6 GB free space instead.
I think we'll have to wait for further update from Logos then.

I just updated and it appears to have turned the available office switch for some of my downloaded books but once I put the switch back on the books were there and accessible no need to re-download

I can also confirm that no downloaded books were lost when updating my iPad to iOS 5.0.1 over the air.
