I'm not experiencing this. Can you give anymore insight as to possible ways to make this happen or has it been completely random as you said?

I see this from time to time.
It looks as though you have MS Word open in the background. Sometimes I have a popup in Logos remain in view when I move to a different program. Usually it's because Logos is catching up/not responding after I've asked it to do something.
It usually goes away when I go back into Logos and wait for it to catch up before switching back to whatever else I'm doing.

For me, it remains until I exit Logos. Even then, it takes about 10 secs to finally fade into oblivion.
It is as random as random gets.

I have it happen occasionally. I'd chalked it to an error in recognizing focus when my computer is churning - usually indexing but there are other ways to overload my computer. The popup will remain on top even when other applications are open beneath it.
