This is with Logos 8.4 beta 4 on Windows 10
If I click the link in the popup shown below the current Bible (red arrow) is updated to Mark 11 as opposed to the one that has "send hyperlinks here" set (blue arrow). Is this correct behaviour?

No. It works as expected in v8.3 and v8.4 with ESV bible.

I'm not able to reproduce this on 8.4 RC 2 which just shipped. When I have two copies of the NIV open with one with the "Send hyperlinks here" set. Clicking on links or links within footnotes opens the copy with the target icon. Is this consistently reproducible for you?

This problem did persist even after a reboot (still on 8.4 beta 4) until trying John's suggestion of making the "link" text active (thanks John). After I did that it started working properly.

It is a bug that should be reported and hopefully fixed.
Agreed - I ran into the same issue again on my stable version of 8.3 this morning.
Agree also. It seems to be buggy. I called in a reported it as well.
