After installing installing 4.0b update every time that I launch Logos the system says it is indexing the library but there is no activity in the Disk at all.

1. How long have you let it try to index?
2. Have you turned on the logs so we can see the activity?
Here are the log files. After my first post I decided to run the command "rebuild index" took like 2 hours. Now the message is that there is 18.3 MB of updates but is not installing any thing

That sounds like the Berkhof collection problem. That collection is 18.3 MB and has been causing a perpetual notice that Logos needs to download updates. You download them but then it keeps telling you that you need to download them. I've had this problem as have many others.
Did you order the Berkhof collection pre-pub? If so, I bet that's what this is.
If you search for "18.3 MB" site:community.logos.com on Google you will find some of the other threads that discuss this widespread problem people have been having since Friday. We're going to have to wait until Monday when the Logos people are back in the office to have them fix something at their end.

Yes, that is correct. Just go into Tools > Program Settings and set Automatically Download Updates to "No." Then whenever it pesters you to download something again, you can refuse it for now (click the X on the "Updates Available" popup). Hopefully they'll get this all sorted out on Monday, but in the meantime you should be able to work with Logos just fine.
Some folks who were able to download the Berkhof collection have not been able to do searches for things within it and find them. I have been able to, but that's probably because I downloaded mine manually via Logos 3. So you might or might not be able to search for things in Berkhof for now.
Correct! To get out of the loop set Automatically Download Updates to NO in ProgramSettings. Ignore the notification that downloads are available (cancel it by hitting the X) and wait until the problem is fixed ie. monitor this thread or http://community.logos.com/forums/t/13820.aspx

I just change my settings of automatically download updates to NO
Since I installed Berkhof collection first in Logos 3 I beleive this is the reason I can search on Berkhof collection
