The answer to this is probably obvious to everyone else, but is there any way of telling which panel will close when I press cmd-W? I can't see anything which indicates the current focus and therefore keep closing the wrong panel by mistake!

I tried clicking on various tabs on both my MBP and my desktop and could not detect any indication of the active panel. The Windows version (4.0c Beta 1) has a subtle (very subtle) border around the active panel, but I could not detect anything similar in the Mac version.
So it's not just me. That's reassuring!
Would the Mac development team have a look at this, please?
Hey I had a question and some observations. When you are trying to ascertain which is the active window are you guys having the windows floating or do you try to keep them within the constraints of the primary window? I noticed that with the windows bound within the primary window (as opposed to floating) the active window, emits a brighter hue than others. This is especially recognizable when comparing the tabs, and even more so with tabs that are touching directly. The image linked below should demonstrate this. Note: I am running Alpha 16a, in OS X 10.6.2

However with regards to floated windows; simply clicking " cmd+` " will oscillate between independent windows within a program (including Logos 4), and I noticed a stronger shadow against the windows which were behind the active window.
I'm struggling to identify which of the panels is active in the primary window. I can see the brighter hue when there are several tabs in one panel as you have pointed out, but when there are several panels open I cannot tell which of them has the active tab. If there is a brighter hue, there isn't enough of a differentiation in this situation:

Seriously, I would like to see this fixed, but not nearly as much as I would like to see a stable app for the Mac platform.
