BUG: "Add Note" references are treated differently
Bible notes created by the "Add note" button are not sorted by the "Sort" command:-
- If in a note file by themselves nothing happens.
- If in a Note file with references created from a resource the "Add" notes are moved above them without changing their order.
I'm sure what the preferred solution would be, but here's the result of a Sort on notes with "mixed" origins:-

Another odd thing is that only the notes that you create using "Add Note" contain links back to the Scripture passage referred to. You can Ctrl+Click on them and open the passage. You can't do that with references that were created by adding a note from the right-click menu in the Bible resource.
It seems to me that these should simply be two different ways of creating the same kind of two-way linked note. All the best behaviors of both should be shared by both, which includes: Sorting works, Save as Passage List works, and Link back to Scripture passage works. Currently the first two work only with notes created from the Bible side and the third one works only with notes created using "Add Note" and manually putting in the Scripture reference as the title.

You can for notes added by Reference but not for notes added by Selection, which is addressed at http://community.logos.com/forums/t/14803.aspx

This issue (references not appearing as hyperlinks for selection-attached notes) was actually discovered and fixed internally right as we shipped beta 2. We meant to include it, but it apparently didn't make the beta 2 release.
The fix will be included in the next beta.

That's great to hear. There still remain first other two issues reported on this thread, though: Passage Lists and Sorting don't work on Notes created by manually adding the Reference (Add Note).

Editing an unattached note's title to include a reference does not turn it into a reference-attached note. This behavior is by design.
Unattached notes (even ones which happen to include a reference in the title) are not displayed with note icons in resources. Nor are they exported to passage lists or sorted by reference (the order of unattached notes should be preserved across sorts though; they should all clump together and appear in whatever order they were in originally).
If you want to create a reference attached note, the context menu is the easiest route. If you don't want to find the reference in a resource, you can enter the command "Add note to <<some reference>>" in the command bar. The note will be added to your currently open (or most recent) note file. If you want to target a specific notes document by name, use "Add note to <<some reference>> in <<Document title>>".

From my perspective (not being an avid Notes user) that is quite satisfactory and parsing of bible references, sorting + saving to PL work as expected.
