I know it has been done but I do not know how to do a notebook in Logos for my notes for a research paper. Can someone help?

I need a bit more detail here.
What sort of information are you wanting to hold in this notebook, what tools are you planning to use to help in your exegesis.
Notes provides a repository for information you find as part of your exegesis.
You could, for example, create a note linked to John 1:1 and enter your exegesis findings on that verse into the note

I want to hold clippings from important commentaries, notes I have made while reading the biblical text, notes on the Greek text and research clippings from different resources. I use the passage exegesis layout.

Do you mean the Passage Exegesis workflow?
If so, the places in that workflow where you are encouraged to write comments will all get stored in a single notebook (with a name Passage Exegesis | passage being studied)
While you are encouraged to make notes from key commentaries, you might want to investigate the use of a Clippings document to hold larger extracts from those.
