I am not sure if this is possible but I want to open the WBC with the Gospel of John and a Lexicon with the TDNT. How can this be done within the exegetical guide?

You should note that what JT has provided is a template for a 'layout' that, should you wish, you can save with its own name.
You can find out about layouts by checking the video training or consulting the Logos help file.
JT's solution works 'with' the Exegetical Guide not 'within' it.

Yes - in general, we can place resources wherever we want them and move them around the screen to suite
