When I'm using the web app in Factbook, I notice that the link at the bottom of the Key Article section will often go to the Bible verse referenced instead of the article in the dictionary, if there is a Bible reference at the close of the section in Factbook. I can click the article title and go to the article, but I often forget and click the "read more" to rediscover I'm in my Bible.

To be precise what appears to be happening is that the read more option is starting within an original text hyperlink. Are you suggesting that the original hyperlink should be suppressed?

The (truncated) link [Jer...] should open Jeremiah 51:27, and [read more >>] should open LBD.

This bug did get reported to the dev team. I'm not sure if it actually got scheduled for fixing, but I can't reproduce the problem in the OP.
