For example: Notebook: Bible Study - Revelation Section: Preamble Pages: Rev 1:1-3; 1:4-8; 1:9-20;
As an avid Logos Notes user, I'm not aware of any way to create a notebook ("Section") within a notebook ("Bible Study - Revelation"). If I was going to set up this kind of structure, I would create the notebook Bible Study - Revelation, and then individual notes for Revelation 1:1-3, 1:4-8, etc. I would then create a tag "Revelation Preamble" and apply it to the individual notes. Then you could create additional tags that use the pericope titles from your translation. That would allow you to sort the notes within your Bible Study - Revelation notebook and filter them based on the tags. This approach would give you the "three deep" capability that you like in OneNote.

I's like to know if there is a simple solution. In the meantime, what I do is name the folder with an alphanumeric system. For example "10.Revelation" could be your first level folder. "10A. Preamble" could be the next level and "10A1. Pages" could the the third level. At least, the folders will appear one below the other.
You appear to be describing folders in Favorites as that does permit true "levels". Notes is not hierarchical, but the tag names could give that impression e.g. 10.Revelation-10A.Preamble-10A1.Pages. You can use Docs Search for any part of that e.g. mytag:10A will not find "10A1".

Could you be trying to do too much with one note in Logos? For example.... In Revelation 10... in the NKJV there is a heading. so...
1. Attach one note to the heading.
2. Another note to a verse
3. Another note to some word.
Then apply tags to each note as you want and then Search would work like Dave described it.
Also, you can "link" one note to another using "L4" .. if you want to "bounce" from one note to another. I link notes a lot when I am studying a top or subject. I do it like this....
I put the words Prev and Next at the bottom of each note... I.E.
Prev Rev 10:1 (example only for previous note)
Next Rev 10:20 (example only for next note)
Then I use "L4" to link Prev to previous note and Next to the next note.
It's a bit of work at first... but most of my notes are "linked" to some other note and now I can pick a topic...and go through that topic (by clicking Prev or Next) and look at all the notes I've written on that topic.
I love Logos Notes. That's one of the features that sold me on Logos.

Thank you for the advice. I will definitely consider it.
I continue to be impressed with the technological advances Logos makes and how many great ways there are to enhance my Bible study. Perhaps in the quest to add as many bells and whistles as possible, this one simple option could be considered.

Looking at Revelation 10.. there is a heading for that chapter ... soooo.
I would put a Note (Note 1) to the header, explaining the context of the chapter and such.
Then I would put a Note (Note 2) to any verse I wanted to talk about.
Then I would put a Note (Note 3) that I wanted to talk about... etc and etc.
Then in each Note I would have the following:
Prev: Rev 10:1
Next: Rev 10:3
Then I would create "L4" links to the Prev and Next so that I could preach from my Notes and all I have to do is go to the starting Note.. then click Next to go to the next Note.
I do this all the time for topics I want to study and such. It works like a charm.

My bad, Dave. I was loose and careless with my words.
I can create 3 Notebooks with 3 different names, (i) 10.Revelation (ii) 10A. Preamble and (iii) 10A1. Pages. The 2nd is not a subfolder of (i) and the 3rd is not a subfolder of (ii). But since the Notebooks sort by name, these 3 Notebooks will then sit one after the other - as close you can get with Subfolders without being Subfolders themselves.
(Btw, the number 10 in the names was just a random number. You could use use any number. If you want to different Notebook for a different topic or book of the Bible, then use another number.)

3. I would create Notes on any words in the chapter that I would use in my lesson. (Note 3).
On each Note... I create the following: Prev: and Next:
Then, I use the "L4" link and link Next: and Prev: as needed. Then I would start my lesson in Note 1 and then just click Next: or Prev: as needed to go through my Notes.
I do this all the time for subjects and topic for my Notes. Works like a charm. In my system of Notes... every Note has a Prev: and a Next: and is linked to a previous verse and the next verse or word or such.
I love Notes. They are one feature that sold me on using Logos.

Say I'm working with Revelation 10 and want to use Notes as my Sermon.
I would post a Note on the heading in Rev 10. This would be generalities about chapter 10.
Then I would post Notes on any verses I would use in my Sermon. Then I would post Notes on any word that I wanted to use in my Sermon. All Notes with full explanation of how they interject into my Sermon. And all Notes would have full load of all Tags pertinent to the Note or context of the Note or how it dealt with my Sermon.
And... I would have a Prev: and a Next: in each Note. I would determine my first Note that I wanted to start with then do a "L4" link to the Next: Note and connect Prev: with the previous Note via "L4" link also. This way all I have to do is go to my 1st Note... and start preaching and as I get to the next Note... just click Next: and my next Note pops up. This way I can preach through the "L4" links...
I do this regularly for Topics and Subjects I want to study. It is a bit cumbersome to set up... but for me it's worth it. Every Note I have created (lots and lots and lots) I use the setup above.
I love Logos Notes. It's one feature that sold me on switching from WordSearch to Logos.
