Will someone explain how to remove underlined text in any part of Logos, such as Baker Encyclopedia etc? Thanks.

It depends. If it is a light blue dotted line, turn off the Factbook filter. If it is a black solid line, turn off popular highlights.
That's good, but where is the Factbook Filter. I've just found the Popular Highlights but cannot put my hand on the Factbook Filter.

I do not see Formatting or any toolbar when I have Factbook opened. Is that normal? But for instance, if I have a Dictionary opened, I see Formatting, and clicking on that I see Factbook Tags. Clicking on that, the first option that shows is "Show Factbook Tags." Is this what you are referring to?
It is not in the Factbook.
Formatting should be on the toolbar in the resource where you are seeing the underlining, which would be a book or a bible
Under formatting there is Factbook Tags
Under Factbook Tags there is a switch to Show Factbook Tags, switch that off and they will go away.
