I just just got the Reftagger plugin for WordPress (Yes 3.0.1) and I am getting not reference links set up. Yes I did activate the plugin and set the options in the Setting area.

Yes, With regards to my problem, I had 2 bugs within my web site.
Bug #1 - Other Plugins. The first problem I found was that not all plugins play well together. While they most likely do what they claim to do, they will sometimes conflict with each other. My suggestion is to turn them all off, and then see if RefTagger will work.
Bug #2 - I had found the perfect theme for my site (Warning! Shameless Plug: BibleBlogger.org). It was made by a third party, and he made it freely available online to people. The problem is, others will take that theme and insert small bits of code within the theme. Mine was in the Footer.php and it was a string of Hex Code, which to me was easily identifiaable as JUNK! Thanks to the AWESOMENESS of Logos Engineers, we hacked it out and replaced it with a generic html sequence.
Try Bug #1 and see if this helps. If it does not, then SCOUR your theme for something that looks "not right" Mine looked like this:

I called Bryan. He did indeed sort out the problem. The theme had a problem that did not allow the reftagger code to run.
