Just realised that these are not showing - are they present in L4, and if so, how can I make them reappear?

Within their internal metadata, interlinear resources declare which lines are visible and invisible by default. My guess is that the transliteration lines are not visible by default.
My understanding is that the interface to configure lines is not functional yet, but is on the list (Bradley can confirm or deny). Configuring interlinear lines is a reported and known issue (reported in the context of NT Greek interlinears earlier in the beta cycle).
