I have over 70 note files. I would like to prioritize my note files so that I can group my year A note files together, my year B note files together, my year C files together, my note files from seminary together, ...
I would prefer that my note files be listed in alpha order. Your grouping of Year A, etc note files (I assume this is by the lectionary) can be accomplished by creative naming of your files if note files are listed in alpha order.

In the file menu, I too would like for them to be in alphabetical sequence. This way I could fine the file that I am looking for.
I would like for the little note icons that popup to be listed in the way that I want them. Thus, when we are in year B, I can have all of my year b icons listed first. This will also be true with the PG (note files listed according to my prioritization.)

This was apparently in a different thread, but Dave Hooton mentioned, as I was aware, that you can bring up any particular note file by typing the name in the box at the top. I would suggest that you might name your lectionary files beginning with "LA", "LB", "LC" so that if you type in "LB" (no quotes) you would display only those note files with "LB" though you might have a few that sneak in since they have that combination somewhere in their title, Let's suppose that you have a note file with the rather unlikely word "albumen" in the title; this would show up.
One thing you can use for now (before Logos invents something better) is to create a favorites folders and create a system you are describing in the favorites.

Yes I can, but where I need them to be in some sort of order is where their icons appear within the Bibles. Here are two screen prints of my notes, one of L3 and one of L4:
L3:
L4:
Note in L3, all of the note icons are grouped by the same color. This is because they are from the same note file. Now take a look at L4, there is no sequence in how the colors are grouped together.
In the L3 screen print, my notes are in this sequence: Lectionary Year C, Lectionary Year A, Note file 1 for year b, Lectionary Year B, Hymnal (others), Hymnal (With One Voice ~ WOV), Note file 2 for year A, Note file 2 for year B, Class notes from seminary, Hymnal (Lutheran Book of Worship ~ LBW), Note file 1 for year A, Hymnal (Evangelical Lutheran Worship ~ ELW), and Hymnal (Worship and Praise ~ W&P).
In the L4 screen print, my first several notes are in this sequence: ELW, Others, WOV, ELW, Lectionary Year C, ELW, note file 1 for year A, note file 2 for year B, note file 1 for year A, Lectionary Year A, Lectionary Year B, LBW, W&P, WOV, LBW.
At lest in L3, the note indicators are in some sort of sequence where I can find what I am looking for. This is note true in L4. If I could prioritize my notes, this would solve this problem AND let me group all of my year a files together, all of my year b files together, all of my hymnals together...
That is not entirely consistent in L3 either. You appear to have a bunch of grey and yellow and green note icons at the beginning of Genesis that are not grouped together. EDIT: A major improvement would be if Logos would just be consistent about grouping the icons together by Note file name, and sorting them alphabetically by the Note file name they are associated with. Then you could effectively do your own prioritization by prepending a numeric code 001, 002, etc. in front of the Note file names so they will sort in the order you want them to appear in where the note icons are.

Rosie,
The icons that you see that are not grouped together are different note files that I have using the same color of icon. I have over 70 note files, so each color is used at lest four times. I have problems where two note files that use the same color end up having notes icons side-by-side.
The best and most satisfying solution to this whole problem would be if Logos had folders in the File menu - so like in Windows and mac apps you open a file and browse a folder structure, we could create folders for files.
Favorites is less than ideal as it requires multiple operations, and also the thing about Favorites is it is just links to things, so a note file (e.g.) can be in many folders/places at once.

I agree that this will solve the problem of trying to find the file to open, and I am 110% behind this idea. But I do see two problems with this idea as Logos is now designed. Because all of our notes are in one database and all of our .... are in their own database, there is only one file to open via the standard windows/mac operations.
The second issues is that this solution, which is a VERY GOOD solution, is that it will only solve this one problem with notes. My problem comes with the sequence of icons that are displayed when I am reading scripture and the commentaries.
