Is there a special command or procedure you need to follow to sync panels? I have two bibles open side by side and want them to sync as I advance.

If you follow that link you will have to do some digging. Basically I think all you want is to link the two resources. To do that press and hold the half circle between the two panels until you get a link panels toggle switch. By the way, I believe you have to have both resources downloaded.

Can you open more than two panels in ipad at the same time?. If so how?

No. The mobile app (iPhone and iPad) can only have 2 panels. Another option is to download the Vyrso app (also from Logos). This would allow you to have four panels by using the four finger swipe iOS gesture feature.
