Work around is exiting full screen mode (click blue arrows on title bar), then click full screen arrows again.

For me, it is because I never use Full Screen. Blanks the second display and adds very little to a 27" iMac. Just tested to see if it happened to all L5 Mac installations.
And I don't even have it. But given how many votes adding Full Screen capability got on Uservoice, I would think that it must be a well used feature.

I am on 10.8.4 as well but do not seem to see anything amiss with mine. (17" MBP, no external monitor attached).
I'm not sure. To be honest, I don't often change layouts. My default habit is to load to a chosen layout. I did mess around with layouts during this beta cycle because of difficulties with computer centric layouts jumping from one computer to the other. I am not sure if this is a problem with just the newest builds or an undiscovered one with some of the older 5.1 builds.

I love full screen mode, and when I am really using Logos, it is my preferred way of running the app. It is a bit annoying, however, that you can't default into full screen mode. If I am opening and closing the app regularly during a session, I don't bother with it. Some apps have the ability to remember their "full screen" status upon closing, and to open in that view. I hope Logos can figure that one out.

I did not experience that problem. In some apps, the ESC key will take you out of full screen mode. I thought that Logos did this, but it wasn't working for me this morning (not that I will complain about that… I am glad that it stays!). To exit full screen mode in Logos was a simple matter of pressing the full screen mode button (double diagonal arrow icon, which like all apps in full screen mode, is hidden in the title menu at the top of the screen).

Noticed I needed to go into the dark area above the reduced "full screen" window to get the button.
Since receiving an iPad for Christmas, my MBP has felt rather lonely [8-|]. If I used it more, full screen would probably be a friend, but would rather have the extra screen real estate on the second display.

I am running Logos Bible Software 5.2b SR-3 (5.2.2.1531), noticed that problem highlighted in this thread is partially fixed.
Observation under Logos 5 for Mac
Observation under Logos 5 for Windows (if Layout was earlier saved in Logos for Mac in Full Screen)
PS: Sorry if it is confusing, if you are pure Windows or pure Mac, you wouldn't see this problem.
