I can reproduce this - running Logos 5.1a Beta 3 (so I will cross-post in the beta forum) on Windows 8.
What version of Logos software in which OS are you running?
it always opens to 41.9, 12.4833
for me I get 32.72985, 35.23745

Interesting question. Google Maps opens to the correct locations for me Logos 5.1a Beta 3, Mac OS 10.8.4
I can replicate this in 5.1 Sr-3 on Windows 8. I'll see if there is a case already for this, and if not, submit one.
