Notes will not stay on pallete specific doc
Notes use to be able to stay on a pallete specific note document. But now I have to highlight and change the document everytime. Settings are set to Pallete Specific and a n book settings I even turn off every document except the one to which I want notes saved (though this resets too).
Tried restarting the app. No good.
Running ios8.

That is unrelated. That only changes which note files are SHOWN in the resource.

That is the right setting. Hmm.
What version of the app are you using? Can you provide screen shots of a workflow?

Running the latest version. 4.3.5. I'll try to put screenshots up later. Doesn't want to work on the iPad.

Attaching screen shots? I think another user mentioned that... Must be some change in iOS 8.
It's possible - but difficult - in Safari. You need to be in portrait mode otherwise some of the menu buttons are obscured by the keyboard.

Where are they being saved instead?

I create seperate note documents for each book. It's a pain to have to reset it with every highlight.
It sounds like you described the problem wrongly:

From your screen shots and your last post, I think that you mean that you want the notes to go into "resource specific" note document rather than the "pallet" (the collection of highlighters).
If you want the notes to go into a "resource specific" note document, you need to change the setting to "last used." This is what I call "sticky." This method is good for taking many notes or highlights in a single book. If you need to switch around resources rapidly, you will still need to make sure to change the note document each time.
