Yes to both.
As far as sync data is concerned, the database servers holding your information were completely unaffected by this outage; only the web servers were impacted. Notes and Popular Highlights are already back online, and we are working on getting the remaining 30+ sync services operational again.
If we ever were affected by catastrophic loss of sync data, all of our apps know how to recover and send their local copies back to our servers.

If you examine your logs, you should see that Notes are syncing but your other data is not; because the sync icon only has so much room, we indicate failure if any of your data fails to sync.
I still do not have my notes or highlights back on my galaxy tab (android). I assume they will eventually find their way back to my device. Also on my iPhone reading plans are not back yet.

1. Should I wait and fire up Logos on my desktop and attempt a sync tomorrow after some more of the sync services are back online, or should I attempt one tonight?
2. I was going to throw the Noet engine on a couple machines and download the libraries to them for testing out. Should I wait and do this later in the week once you get everything ironed out to reduce the pressure on your servers?

You can run the desktop app whenever you like; your sync icon will show the yellow triangle because it can't yet sync everything, but it will work with any service that is currently available.
I believe that you should be able to be able to install the Noet engine without issue. Given the nature of this outage, server load will not be an issue.
