incorporating my own notes into Logos
I am doing a little word study of a work in Luke. I found in my card file that Trench discusses the word in his book on synonyms. The exegetical guide makes no mention of Trench under that word, and I added a collection to the guide of Trench's works, but I still don't get a link to that book. So if I didn't have a note about Trench from 40 years ago, I wouldn't have known that this was there. How can I get Logos to search Trench for words discussed there?,

I am confused by your post. Your subject line appears to be asking one thing, while your last line appears to be asking something different. Are you wanting to add notes to Logos that you have written down on paper? If so, have you considered making a "personal book"?

I have a file cabinet from years ago where I have index cards for passages, words, and topics that have references to books and journals. So I want to put these on my computer. So I have a number of files on Greek words that list places I have seen this word discussed. So how can I put this list on my computer? So the word in question has one reference, a reference to Trench. I use the Danker Greek lexicon most often when studying Greek words, so I thought if I could put a note at the word in Danker, I would be able to know other sources I could look at. I tried clippings and notes in Logos, but it didn't show that I have anything in the Danker book, so I woudn't know I had a note there. am I making sense?

I have a file cabinet of 3x5 cards with notes on them for words, topics, and Bible passages. I8 want to put them on my computer, so I will use them without having to keep checking them. So I use Danker Greek lexicon the most for Greek study, and I want to be able to add notes at certain words that has the information on the cards, like "see Trench, p 20"
Any way to do that?

For many of the items you mention, I would make a note with multiple attachment points. Some of the topics you might wish to use the Label function of notes.

I thought it worth illustrating the use of notes for this - it seems to give you what I think you are looking for.
(As per MJ's suggestion there may be times when having multiple attachment points - to link the same note to different words - may be helpful but the example below just uses one)
In the first screenshot I have BDAG open to a word which is referenced in Luke and have created a Notes Document called "BDAG Notes".
I select (dragging with my mouse) the portion of text, right-click and choose the "Add a note to BDAG Notes" option
This results in a notes entry being created in the Notes Document to which I add some text
The text I selected in BDAG is now highlighted and when I hover my mouse over the note icon I get a popup with the text I entered (clicking on that would open the Notes Document to the correct note)
Does this give you what you are looking for?

I don't know how you created a DBAG note folder. I don't see that option, but I did get a folder. where now I have a yellow square by the text which gives me my notes when I put the mouse on it. So my problem is solved. thank you

You create Notes Documents from the Documents Menu - click on the Notes option on the left-hand side (the right-hand side opens to show what Notes you have)

I tried to make a personal book just now and couldn't get it going. I have two personal books already, from books that I have had published, but Logos is not recognizing the file I created.

With what you now have working please feel free to post back with any further issues or questions.
If the Notes option gives you what you need then there is less of a need to go down the Personal Book route.

maybe you can help me on this one as well. I have hundreds of index cards with topics on them, from names to doctrines, to movements, etc. The card in my hand has "The angel of the Lord." with a reference to a book. I added a note to an occurrence of the phrase in Judges, but it only notes that reference. I don't have the note at any other time "the angel of the Lord" is used. How can I best make use of my file cards in Logos?

This is where MJ's suggestion of multiple attachment points comes in[:)]
In the screenshot below I have created a Notes Document called "Topic Cards" with the idea that I could create one note for each topic card you have.
I have found the reference in Judges 2:4, added a note, titled the note "Angel of the Lord" and added a comment
There is also a reference in 2 Samuel 24:16 and I can attach this to the original note by using Edit Attachment points - hover over the note title, click the downarrow at the far right and select that option
Type in the reference
which results in
Click "Done" and the note will now be associated with this verse as well
MJ also mentioned that for some of your cards you might want to look at using Labels - some information about this can be found at https://community.logos.com/forums/t/92624.aspx

thank you for taking all this time for me. It seems that I have to attach every single verse. Is there some way that every single verse that has angel of the Lord could reference my note?

As far as I know each one needs to be added manually.
You can use Logos search to find them all - as below - but I don't know of any way to copy / paste from there. But it would be nice feature[:)]

A nice use case would be the ability to attach a note to all of the elements of a passage list.
