Organizing Notes

Is there a way to organize your notes? I highlight a lot using the Emphasis, Inductive, and Highlighter functions as well as making notes on various sections and chapters. However, it seems that all my markings are lumped into my notes section. This makes searching and scrolling through my notes a bit tedious as I have to go through all my markups and highlights. I'd like to have Logos 6 be able to save just my Notes and Comments into a single location by default and leave my other highlights alone.
Is that possible?

What I do is put tags or codes in my note titles so that I can sort them easily. For example, the most used notes have a number at the beginning:
0-NH-Ryrie-Balancing The Christian Life [the book I am currently reading}
1-Bible Highlights
etc.
Other notes start with TOP for topical, or NH for Notes & Highlights, or CM-EXO for commentary notes (on Exodus in this case).
I have some notes that start with z- because I don't want to see them.
I use this system in two ways. First, sorting by name puts the numbered notes at the top, which are my most frequently used.
Second, by typing the tag/code in the search bar on the documents menu, I can see only a category of notes that I want to see.
Hope this helps.

Large note documents can lead to performance issues. I create resource specific note documents (ones named after the book I am reading) and thematic ones (subjects I am studying or sermons I am writing).

Are you using a Passage List? I can't seem to figure out where you're doing this, and therefore, how you're doing it. It does though, seem like a great way to work-around the organization of notes.

I can understand how that would cause performance issues. However, other than creating a new Passage List, I can't figure out how to create a new Note list and use that by default.
