I recently updated my Logos software to Logos 4 and the software is still indexing. I have left my computer on for over a week with no screen saver turned on and no engery mode. Is there something that I am doing wrong.

A week? I don't think anything you have done will cause that. Upload your logs and let the people who would know take a look.
Hi Michael and welcome to the Mac forums. Do you have a Blue Logos icon in the menu bar at the top of your screen? If so, move your mouse over the icon and select "Cancel Indexing". Then restart L4. The indexing should automatically restart. Be patient, it might take a little bit. Once you see the icon you can monitor the progress by moving your mouse over the icon. It will take a few hours depending on the amount of resources you purchased. If that doesn't help please post back and we'll move on to other steps.

I too have a similar problem perhaps...mine has been indexing for over 40 hours (not including two four hour pauses), and the whole time it has been incrementally increasing in its estimated finishing time. I started at 15 hours, and now am at over 300 hours estimated indexing completion. I have called LOGOS phone support twice and they have no advice but to wait. I realize it is supposed to take a long time, but the increased estimated timing is causing me to wonder if there is something amiss.
Mine is a 2007 macbook, which had a new hard drive put in in summer 2008, 1GB RAM, running snow leopard, over 38 GB HD space, 2.16 Ghz etc.
I have tried indexing with the program open and closed (per advice of LOGOS phone support). I have both my battery and power adapter settings to sleep "never" with reference to both the computer and display. I do have a screen saver running, but the LOGOS phone support did not advise me to turn this off. Should I?

Leave the indexer running, but post your indexer.log so that a dev or adventurous user can take a look and see what is going on under the hood. However, one GB of RAM seems low for Snow Leopard, the small amount of memory is probably affecting indexing time.
