I keep getting the following error on my site when I try to hover over the reftagger enabled verse.
I read in the FAQ that this can happen on a local env, but this is on my live website. Any thoughts on what else could be causing this?

It's working for me. What browser are you using? Are there any errors in your browser's console? Do you have any extensions installed that might be modifying the content on the page?
I am using Chrome Version 47.0.2526.73 beta (64-bit) on Mac, but the latest stable version of Firefox was not working either.
If its working on your end then thats great. Its possible that the internet here in the office is caching something funky since we make so many requests all the time.
