how can I change this highlighted section of the map to fit my own needs? For example, in this case it is in portrait mode but I want landscape, and I want to leave some places out, that now are included.

I don't believe you can change it directly - it is highlighting the area relating to the event you specified.
What do you have selected on the left of the tool?
Maps in Logos 6 atlas are static. I do not know if there is any intent for this to change in future versions of the software to allow for customisation.

this is just an example, the map is called "Jesus' Last trip to Jerusalem..." I need several maps but one should include Capernaum in the North, Jerusalem in the South and showing the general areas of Judea in the West and Perea in the East. I'd like the highlighted area to be landscape, to match the format of my slides.

Sorry but, as Doc says, changing the highlighted area is not possible at the moment.
