Notes with custom images
If you add a custom highlight image in Logos Desktop and choose a color, in previous versions it has been showing up in Android with that color. Around 5.4.0 b2-3 there were some changes to the low-light color scheme, and something broke in highlight image rendering.
All custom images in highlight styles are now showing up as black on Android (which is impossible to see in night mode), while images chosen from the premade images get shaded properly. (This does not affect IOS.)
I have attached an icon that was working before. I can post a screenshot if you like.
Test case:
Add a custom highlight in Logos Desktop, and import a custom icon. Select a color for that icon.
Add another custom highlight, this time choosing an icon from the list. Select the same color for the icon.
Notice that both icons have been recolored in Logos Desktop.
Save and sync.
Open Logos Android and try to select these highlight styles. The one with the custom image will show in black in the menus and resource, and the one with the built-in icon will be recolored.

There appear to be a couple of issues going on. I couldn't get the image you posted to work until converting it to an sRGB png; after the conversion it works fine on both Desktop and Android - it's colored orange (please see below). It appears grayscale jpeg/png files don't work well for this in Logos Desktop.
The other issue is this image is not displaying properly on iOS although they do work for Android (I'm using the latest internal Beta). I'll write up a case.

That is weird. In previous builds I have been using transparent PNGs and the black or grey was converted to the selected color and transparent stayed transparent (Win/iOS/Android). I've never seen what you are seeing with the background colored instead of the shapes (nor would I expect to), and this weirdness didn't start happening until the recent tweaks in the color themes. I made my icons in Photoshop, so if I should make them all sRGB PNGs, I can do that. Actually, is there documentation on the limits/expectations of this feature?
I have a pretty complex system of Icons that worked in the past, I could zip them up and send them to you if you want some test images.

Does the problem exist on Desktop and if so, do you know when it started occurring?

The wrecking ball image, I think you downloaded the jpg thumbnail the forum created instead of the PNG you get when you click on it to expand first.
As I said before, around 5.4.0 b2-3 there were some changes to the low-light color scheme, and something broke in highlight image rendering then.
I chose the Declaration as a test-text because I wasn't using it.
Desktop 6.14.0.0053, looks good but no Night mode.
iOS 5.5.5 5.5.50131 Day mode and Night Mode, everything's colored as it should be. A black Icon (the cake) doesn't show up on Black, but that sorta makes sense.
Here's Android 5.6.1 506010420 . The predefined icons show up in color, and all custom icons but the Ark and Swiss Flag show up in pure black instead of color. This makes things much more difficult in Night mode, as you can see. It seems that Pure Black, even a semi-transparent black, does not get recolored in Android, bur works everywhere else.
The Swiss Flag, which works, is Grayscale.

Your screenshots helped a lot - I'm able to reproduce this issue and have written up a case.
