However the logs - Logos.log and Indexer.log - are from slightly different time periods (indexer.log finished before logos was restarted)
To try and ensure they are all reporting the same thing please restart your computer (to ensure all processes are stopped), then start Logos - which should start the indexer - and let it run for about five minutes.
Then stop Logos and post logs again in a reply to this thread.

The issue arises from a supplemental index that should have been removed previously. Stop the Indexer and delete the folder /Users/jimmykinnaird/Library/Application Support/Logos4/Data/lzuqniq1.o17/LibraryIndex. When you restart Logos indexing will commence and should take several hours.
