Yes, but this won't happen automatically by ordering through the website. You need to call your order in via Logos Sales in order to be able to take advantage of this discount. They won't apply the entire purchase price of the resource(s) you already own from that package towards the price of it, but they have some formula they'll use to give you back a percentage of it. Give them a call (http://www.logos.com/about/contact) during business hours and they'll give you the best deal possible.

Thanks so much! Then the question becomes, how do I know exactly what volumes are duplicated? Or will the staff check all that for me at once?
The staff should be able to tell from your customer account records, but if you're like me, you'll want to prepare your own list ahead of time of what you have already, just to keep them on their toes.[:)]
If you go to http://www.logos.com/upgrade and log in with your customer account ID (which I presume you already have since you own a Logos product already), then click on the package you're planning to buy, you should see a list of all the titles in that package, and the ones Logos acknowledges that you own already are highlighted. I'm not sure if they've fixed the highlighting on this page yet, but it was highlighting only the resources that were part of the base package you owned already and was neglecting to highlight any books you'd bought as add-ons to your original base package. The upgrade price computed by the calculator is, nevertheless, correct (the Logos folks have promised us that it is correct even though the highlighting was wrong).
What I did when I was preparing to buy my new base package (an upgrade to Portfolio from Scholar's Gold which I had from Logos 3 days), was I looked at all the items which weren't highlighted, and looked them up in my existing Logos 3 library to see if indeed I had them. I made a list of these which weren't highlighted but which I did have, and was prepared with it when I called Sales. They already knew about all of those and assured me that the upgrade price quoted already took all of those into account.
So actually, I'm going to revise what I said before -- you probably can get the best price available for a new package by ordering online, but if you want to be absolutely certain, talk to someone in Sales on the phone, and do your homework ahead of time.

The responses to your inquiry are from a trusted member of the forum. Her advise is in answer to your question about base packages. It is ALWAYS a bargain to buy one of these because of the sheer number of books LOGOS includes in these offerings.
Regarding duplicate resources however, there are some good reasons to not throw all caution to the wind. When you are buying COLLECTIONS OR BUNDLES of books, you do not get credit for previous purchases (at the present time) unless they had been purchased recently. [I might be wrong, but I think it is a 30 day period of time]. Even so, some of these offerings can STILL be great deals. For me, the buyers joy is slightly diminished in cases where I already own half the books in a collection and yet it ALMOST makes sense to buy it. But in other cases - where the numbers don't add up to a responsible expense - it makes no sense to buy the COLLECTION. [the credit system Rosie mentioned above would be so nice here, but is not a LOGOS policy now]
So ... if you are looking at a resource - check to see if it is included in a COLLECTION. If so, see if there are other resources that you need in that COLLECTION. Sometimes you do better to wait. Better than buying individual resources/sets - buy the bigger package because there is a better overall price.

And it would be great that there actually exists a 2nd hand market but it would be difficult for us to know, if the Logos doesn't allow us to post those link here).
What I think is if there is a 2nd hand market (and platform) for Logos, actually Logos also benefit in it. The product becomes more "fluid". Right now I hesitate a bit to buy new things because (i) I afraid that I find out I actually don't need it and (ii) after I finished it, I cannot sell it as I could on a printed copy.

Since I am in the Academic Program, the calculator doesn't apply to me. And there is a very simple rule to choose titles, no calculator, that if I want to upgrade to a certain package or not. It is the disadvantage of Academic Program.

Often the resource pages mention when a resource is included in a collection/bundle. But there are some cases where the website does not do this. I think it's a manual process by which they include those links, and sometimes due to human error, they miss them. I've suggested that in the website overhaul which they are planning, they should make it an automatic process to eliminate this problem.
In the meantime, your best recourse is to use Google to search to see if that product you are considering buying is included in a bundle. You'd do it this way:

You will find among the hits, Advanced Greek Supplement, which includes this product. For some strange reason (which I cannot figure out), Google does not find the page for "Original Languages Supplement (12 vols.)" in the above search, but if I add "Original Languages Supplement" to the search criteria, it does find it. This seems bizarre. It should find that page even without it, because it contains the other search term and is in that subdirectory of the Logos site. Hmm.... and I thought I was a Google expert.

I don't know of a second hand market other than eBay. Just because you don't find anything but base packages for sale on that site now, doesn't mean people can't and wouldn't ever sell individual Logos products there. As long as you pay the required license transfer fee ($20) it would be legal and would work properly on the buyer's computer. But I suspect people would only sell bundles that way. It wouldn't be financially worth it if the resource itself didn't cost much more than $20 in the first place.
Yes, if you're eligible for the Academic price, then you can't use the upgrade calculator and in fact can't buy online at all. This has been requested as a new feature for the overhauled website, but for now you must call Logos Sales to buy through the Academic Program.
