Looking at Indexer.log file noticed4.2a SR-3 version plus database file malformed:
Please delete /Users/badmin/Library/Application Support/Logos4/Data/3pci8z4r.0lc/DownloadManager/DownloadManager.db
Wiki page Mac Troubleshooting has http://wiki.logos.com/Mac_Troubleshooting#Update_Error section, suggest manually updating Logos 4 Mac application, current stable version is 4.2a SR-5. Note: 4.2a SR-5 checks indexes: if needed, will rebuild them.
If Logos works after update, smile [8-|] If crash again, please post new set of logs.

I delete the file you mention. I downloaded the latest stable version and replaced my existing. I rebooted. It still crashed. Attached is the most recent set of logs.

Apologies: bit unusual for crashes in Indexer.log (database file is malformed) and Logos4.log (unexpected end in a database column value) files.
For Indexer, please delete /Users/badmin/Library/Application Support/Logos4/Data/3pci8z4r.0lc/UpdateManager/Updates.db
For Logos 4, please delete /Users/badmin/Library/Application Support/Logos4/Documents/3pci8z4r.0lc/LocalUserPreferences/PreferencesManager.db
If Logos works after deleting both files, smile and check/change your program settings. If crash again, please reply to this thread with new set of logs.
Deleted the two files you suggested. Upon opening, it did begin (and continues to) download library updates, but LOGOS 4 will not run. I've attached a new log as you instructed.

Indexer.log file looks like resource downloading and patching happening, which will be followed by indexing.
Logos4.log crash for Home Page usage preferences (unexpected end of file while reading XML) is puzzling, log file shows PreferencesManager.db file was created.
Not know if Home Page generation issue will go away after Indexing complete (Home Page can include resource "Book of the Day") or if Home Page crash will disappear tomorrow due to content change (including lectionaries).
Home Page work around: launch "Logos Bible Software 4", then quickly press and hold command key until sign-in appears, click "Use Blank Layout", then click sign-in.

Looking at Logos4.log file, noticed crash happening instead of message "(Timed) Generating online home page at ..."
Wonder about launching Logos 4 with command key, then click "Work Offline" ?
Observation: if "Work Offline" generates a Home Page, suspect unexpected XML end of file could be an online issue (could customize Home Page to uncheck online items: Blog, Community Pricing, News, Pre-Pubs). Personally have Pre-pubs unchecked for my Home Page.

After enabling debug level for all Logos4.log messages, noticed Layout updating occurs near Home Page update, hence concur with Chad's suggestion.
Please compress /Users/badmin/Library/Application Support/Logos4/Documents/3pci8z4r.0lc/LayoutManager/layouts.db
Then delete /Users/badmin/Library/Application Support/Logos4/Documents/3pci8z4r.0lc/LayoutManager/layouts.db
If deleting layouts.db file works, not know if Logos developers would like compressed file posted (for analysis with logs).

Crash looks familiar; unfortunately stack trace does not show location of problematic XML file. Logos 4 Mac has some XML embedded in application so am wondering about uninstalling Logos Bible Software 4 application, then reinstall.
Wiki page Mac Troubleshooting has Uninstalling and Reinstalling in Logos 4 Mac section; suggest skipping step 3 this time.

Followed instructions for deleting Logos 4 and reinstalling. Two exceptions.
Delete logos4 in /Users/username/.mono/registry/CurrentUser/software -- this step did not happen because this file did not exist.
I did not delete the index (step 3).
I reinstalled, restarted computer, launched LOGOS 4, and it crashed just as it had been. LOG FILES attached. Please advise. I am not smiling.

The folder ".mono" is nominally hidden; updated Uninstalling and Reinstalling in Logos 4 Mac section:
Delete logos4 in /Users/username/.mono/registry/CurrentUser/software (folder .mono nominally hidden)
Observation: one XML file exists within logos4 folder hierarchy.

It didn't work. Here are the logs. I am in the process of following the instructions you gave about deleting the entire library and then reinstalling. PAINFUL.
