When I print a document to microsoft word most of the references do not show up. Is this a bug?
What do you mean by references? Bible references, bibliographical references, something else?
Can you submit a screen shot of what you're printing from (your Logos document) and what it looks like when it's printed, so we can see what's missing?

Here is the screen shot. The reference that is missing is the actual footnote. The footnotes do not copy over when sending to ms word using the print feature. I do have footnotes selected

This is a known problem that has been around for a long time. I'm surprised they never addressed it in L4. Hopefully it is still on their internal list of bugs (or incomplete features) that need to be dealt with, and now that L5 is out the door they can begin chipping away at that again.

I don't see a print to Word feature. From the Print/Export dialog is a "Send to new document:" option, is that what you're doing? It looks like the send to Word feature does not print the footnotes. I don't know if that's a bug or by design.
EDIT: Looks like Rosie gave you a more informed answer than I did.
There is currently an open case for this issue. I have added a link to this thread to that case.
