Please explain how to organize my large Logos Library into folders. Thank you!

Frank, you can 'hide' documents in Logos, but doing so removes them from your computer. You can't hide things in your library and leave them there, but you can choose how many in and what ways you see them by using Library Filters, or Collections, etc., as Graham pointed out.
If you really will *never* use a resource, then you can remove it from your computer by hiding it via this method- http://wiki.logos.com/Hiding_Books
Frank, your library cannot be organized into folders. You can create collections as Graham pointed you to. These are very helpful for searches and to help you organize what you have in your Library. Graham also pointed out that you can use tagging. Doing this will allow you to filter what you see in Library.
Perhaps if there is a lot you don't want to see, you can tag all the ones you DO want to see with the same tag. If you choose that tag carefully, you can type that tag in the Library find box and it will show you just those books. Typing tag:xxx where xxx is the tag you apply will select just the items tagged with your unique tag To show in your Library.

The closest you can come to this, when working with documents in the Library screen, is to create a collection containing just the resources you want "visible" and use the collection filter in the Library screen to only show resources from that collection (versus from "Entire Library").
Other posts in this thread have implied some options on how you might create that collection. For example, you could tag any resources you don't want "visible" with the tag "hidden". Then you could create a collection called "Visible Resources" using the filter rule "rating:>=0 ANDNOT mytag:hidden" (no quotes). Then in the Library screen limit what it shows to just the "Visible Resources" collection.
But to be clear, as Frank said, those resources tagged "hidden" are not truly hidden. Just sort of tucked aside.

This isn't true. My entire 7000+ resources are filed in nested folders using Favorites. This isn't what Logos intended it to be used for, since they literally don't see why anyone would want to bother, but it works and gets the job done. Of course, it took me almost a month to finish it. But I can find pretty much anything in my library with just a few clicks.
Everything I have is in these folders. You can put the same resource in more than one folder.

Be careful if you decide to embark on a massive folder project. There isn't any Ctrl+Z option to Undo an accidental deletion. I lost about a week's worth of work and I'm sure exactly how it happened. Just be very deliberate in everything you do. The good news (I found out too late) is that if you do lose a big amount of work, Logos can restore your Favorites folder if you contact them right away.

The distinction here is that the Library window can't be used to organise your resources into folders.
The use of favorites does allow you to do this as referenced above.
I did petition Logos for a Library window that has a folders capability. I'm pretty sure it fell on deaf ears--or blind eyes...they just can't see why anyone would want to physically organize their library.

You can sort of achieve this by using tagging, and then grouping the Library grid view by the "My Tags" column. You now effectively have folders that you can click on to expand and collapse:

Rosie, that's a good use of the tagging feature I hadn't thought of. Of course some of us need more help than others keeping track of ALL our resources.

No, it IS true. Your Library can't be organized into folders. Your Favorites can. But that was already pointed out by several others.
For someone hinging an argument on a hair, you failed to split the hair correctly. You replaced "library" with "Library"...assuming and asserting a difference. But taking your difference into account, my statement was true. A user's "library" can be organized into folders in Favorites.
