Every time I start the software I see a blue circle with a "1" in it, and when I open my library, it says that "Updating Library Catalog. List may be incomplete"

I believe what you recall seeing was a prompt to restart the application that didn't go away after restart.
It looks like in your case you have a large number of collections. This slows down the process that ensures that the information about your library is up to date. As far as I can tell from your logs, the message does eventually go away. Is that correct?
Could you start up the application again and wait until the message goes away and then post the resulting log file again? I'd like to compare two different logs.

That was ambiguous, but your post strongly implied you were only looking for a fix, rather than finding the cause of the problem
Note that the previous thread with that message came from Logos 4 abt. 5 years ago and the fix got applied without success in Logos 5 abt. 2.5 years ago!
Those were the files from the Beta app, this is from the stable. The stable may last about two or three seconds.

The blue circle notification on startup is normal, unless it never goes away.
The message in the library panel is also correct. The underlying behavior that it's reporting has not actually changed, but we did make changes so that the message is always visible when updating is occurring. In the past, the message was only visible when a filter was active in the library. In addition, the message now (more correctly) shows earlier in the update process.
We may consider reducing the visibility of the message again (as it was before), but as far as I can tell, you do not have anything wrong.

Andrew, I have had the same indication over the last week, I see "updating library catalog list may be incomplete" and after about 10 minutes Logos crashes. I am using a new HP I5, 8GB, Windows 8.1 fully updated, have not had any problems with Logos 6 until now. I can send log files if needed. Thanks for the help in advance. Alan Hart
