Logos 5.1 RC 2 Mac: Weird bugs in Notes

So, my first complaint is that many times when I click in a larger note, instead of it putting the cursor where I click, it will move up in the note and highlight from where I clicked to where it decides to stop. I am using single left click within a note. This seems to happen whether I have the Notes Tab highlighted or not. Here are some screen shots for examples:
Notice above that "Exodus 12:43" is visible, as is "CDCH 130", while below "Exodus 12:43" is not visible anymore, and "CDCH 130" is only partially visible, and notice also the highlighting. I just single clicked within the Note.
I originally clicked by the "e" in "International" (see middle arrow). This does not happen all the time, but frequently enough that I was able to capture more screenshots in under 2 minutes (see below).

The picture above shows where I was before I clicked, the below picture shows where it scrolled to after I clicked, the arrow is again indicating where I had originally clicked.

This does not happen all the time, but often enough that it is VERY annoying and even frustrating.
The next bug is actually kind of funny actually. All I did was scroll up until the Citation was fully covered and I rested my my mouse on the editing bar (I forget what it is actually called, so I pointed out where my cursor was resting with the red arrow in the picture below). The citation was after I had copied and pasted from a resource and Logos automatically pasted the Citation into the Note. The popup occurs for any citation that is hidden underneath the editing tools:

I can't replicate this in RC2. However, it reminds me an awful lot about BUG: Yet another 'interesting' popup, which was fixed in beta 9.
All I can say about the other issue is that I can't remember ever seeing it. I suspect Logos will need some reproducible steps to fix it.

There have been a large number of these persistent popups. Someone from Logos—not sure which one—once commented that different popups used different code, and therefore required separate fixes. So, sometimes we have to keep squashing bugs (would say "call Orkin", but they are probably not in Sweden [:D]).

The issue in that thread (and the OP) wasn't that the popup was persistent. It was that it gave a popup from 'layer 1', so to speak, although there was a 'layer 2' on top of 'layer 1'. You expect a popup when there's a link directly under the cursor. You don't expect a popup when there's something else (like a dropdown) between the link and your cursor.

I was afraid that no one would be able to replicate any of these.
I decided that I should run Onyx and do a deep clean, then run Disk Utility and repair disk permissions, and then restart Mountain Lion and reset the PRAM. After all of this, I loaded up Logos, and the highlighting problem is no longer there. The popup is still there, though. For the popup, you have to have a linked citation and scroll it far enough up so that it is under the Editing Tools and it should just pop up.

I spoke too soon. The highlighting bug is still there.

Perhaps "persistent popup" is not the best terminology, but the scenario you describe is what I had in mind with the comment. The problem I usually see if that the popup remains when another pane is placed over the one which created the popup. Have also seen ones such as Jim described above, although some have been corrected over the last few months.

But that is precisely what is not the case for these two bugs. These popups don't "remain when another pane is placed over the one which created the popup". They are perfectly normal popups that turn up when you hover over a link and go away when you move the cursor away from the link -- except the link in question isn't directly below the cursor, but one layer down. Logos reads the link through another layer on top of it.
Imagine you have a book with a lot of links in it open. Then imagine you open a second book without any links in a floating window on top of the first. And then imagine that as you move your cursor over the top book, popups from the links in the bottom book turn up and go away, just as if the top book wasn't there at all. That's what it's like, and it's a completely different issue than the 'persistent' popups you and I have both seen far too many of.

So, I completely uninstalled Logos 5.1 RC 2, ran Onyx to deep clean and to completely delete Logos (i.e., cleaned out Trash), ran Disk Utility and repaired Disk Permissions, restarted my Mac and reset the PRAM, and completely reinstalled Logos 5.1 RC 2, and the Highlighting bug is STILL there!! It is really beginning to tick me off! I will just click in a note, and it will just automatically scroll up AND highlight. Even after clicking where I want the cursor to rest AGAIN it will still scroll up!! How is this problem affecting only me??? And even after doing a complete uninstall and reinstall!

Wonder if resources were downloaded followed by indexing ? If not, uninstall was not complete.

Indexing finished about an hour ago. It was at about 99% when I posted the previous post here...which I had started a few hours ago (about 4 or so actually). Also, it has NOTHING to do with whether or not the indexing is completed or not. It was doing that error long before I reinstalled Logos 5. There is a VERY serious problem with the new Notes editor, and I don't understand what is causing it and why no one else sees this problem. Before I installed Logos 5.1 RC 2, I did not have ANY problem with the Notes editor automatically scrolling up and highlighting after I singled clicked in a Note. So, why is it happening now, and why can't anyone replicate this issue???? This makes no sense to me at all. And no, I have not share in that that post/thread yet.

Intriguing question. Curious what device is being used to click ? Various mice and trackpads have different characteristics. Wonder if a different device has the same click and highlight quirk ?

That is a nice theory and all, but the problem being that I have been using the same mouse and Mac laptop trackpad for a few years (about 3-4), and I I have been using notes with either or for the last 3 months and I have never had this problem before. The highlighting bug occurs whether I use the trackpad or my Logitech mouse.

So I update to RC 3, and so far the highlighting bug I was seeing is gone.

Good news. Unfortunately, we may never know what caused it. But if it never returns, that will not matter.
