Are you on the latest beta?Hmmm, I have not seen any change in colors- the only new thing showing is an 'erase' button.

The underlying reason for choosing this palette is functional. The new highlight palette is less saturated and lighter, so there is more contrast between the highlight and black text. This provides better readability when put behind black text (which is the primary use case for highlighting). An unintended consequence is that the lighter colors have LESS contrast on the sepia/yellowish toned page color Jack is using.

In your consideration don't forget the number of forum users who did not get involved in this thread - either because they didn't care or they liked the newer version. It is important to listen to those with a complaint but we don't know how much their settings contributed to the problem.

I remember conversations on the forums from the Logos 4 era about highlighting colors. Some people preferred the really bright garish ones from L3 (Libronix), which were jokingly called the "Christmas tree" effect. They were toned down already once for Logos 4, so this look appears to be further "pastelizing" the palette.
I agree that you shouldn't change the color scheme of user-selectable elements (highlighter pens) out from under people. Sure, make changes in non-user-selectable UI colors to standardize on a new look if you want. But if you want to change the default highlighter colors, at least keep the colors existing users have already selected, and broaden the options of what can be chosen for colors. Color is a very powerful memory aid, and if you change something a person is used to in Bible study, it can throw them off significantly.
Here's an example that was snickered at for the "Christmas tree" look on this thread:
KS4J was able to a make a pretty garish-looking example even with the new more muted colors in L4 here.

One very practical reason not to change the colors is someone would have to update the wiki pages that show the old color scheme.

As you make changes to the highlighting colors, please keep in mind those who are (semi-)color blind (about 8% of men). We prefer high contrasts and don't worry too much about the color.

Ok I hilited a large portion it does have a tint of brown I hadn't noticed before- brite orange would be preferable.
